So I have just finished watching Black Sails and feel all piratey ! :D After many failed starts I am looking for a good rule set for naval combat with a handful of ships per side, any suggestions welcome!!

Looking for something a bit more involved, in my head I am thinking of battletech or full thrust type mechanics. Damage boxes and different canon ranges, damage etc. If something like that even exists?!!!

Yep, Sailpower is an excellent set of rules, and just what you are looking for, if you like ticking off boxes for damage, etc.
It is one of the better rules sets for smaller, skirmish-type, naval battles.
Check out their range of 15mm boats and ships too.

Flagship Games' "Pirates!" Ship is divided into 3 sections with hit points, so same as check-off boxes.

Arrrr, Matey! I had me a hankerin' for some piratey fun a while back & grabbed a copy of "Blood Bilge and Iron Balls" written by Allan Abbey and published by Pen and Sword. A fast, fun game that doesn't stretch the old grey matter too much.

So I tried a many of rule sets for both lans and sea Pirate like gaming, and so far all were missing something especially if you combined land and sea action in the same game setting. So as of late I took a liking for Old Glory's "Buccaneer, Broadsword and Blunderbuss". The sytem uses a QDie or quality die for each unit; very similar to the latest rules called "Donnybrook". The game has what you are looking for.
With all that being said, I will for warn you of the mis-spelled words and some misuse of grammer in rules. If you can look beyond that, then you have a great set of rules. The land and Naval rules are seperate, but work together, plus ther a re several scenarios in the back. I went and re-did the playcharts, as the one in the middle of booklet wern't organized very well. But then I doo that with 95% of the rules I play with anyways. These are my my go to Pirate rules now. I have hosted several games with both land and sea action with great sucess and able to finish a multi-player game in about 3-5 hours, depending on what missions you assigned eash group.
