Using the Doctor as a plot point/objective makes a lot of sense.  I like the idea of having to take control of him, only moving by the controlling player (and maybe minis have to stay close to him, or he reverts to wandering randomly, or moving to back to a preset point?).  The controllling player can lead him to, and use him to, achieve in game goals - which only the Dr can interact with (and each goal taking multiple turns to achieve).  So players would be constantly vying to grab him.

I guess it's a mixture of DWMG and Pulp Alley game mechanisms?

I played a game of Pulp Alley using the Doctor, Brigadier and  Unit types as the league and it worked out quite well. With the wide selection of abilities available in PA its quite easy to make the doctor work.

I the old Harlequin Doctor Who game, the Doctor would run around the battle field checking out encounter tokens, looking for parts to build equipment or finding clues and scientific data that would solve the problem. Games like .45 Adventure use encounter markers, and I'm sure many other games do too. The more RPG based skirmish games would be a better fit for a Doctor Who game that the traditional wargame.
