I use a sharp pointed pencil and never had any issues.

If you attend any of the IPMS shows and watch the demonstrations - I have only ever seen them use a pencil.

I guess that depends on scale - a blade can make a thinner mark than a pencil?

I use knife marks only generally.  My tool of choice is the Stanley knife / box cutter though so they aren't hard to see!
