Science Fiction Bokhandeln is a very nice nerd shop overall, and in very touristy Old Town. It is mostly a bookshop, but carries all sorts of nerd and hobby things.

I also know that Dragon's Lair is a place that exists. Can't tell you much more though, haven't been to Stockholm in years.

I don't think Dragon's Lair (at Kungsholmstorg) carries minis any more, just Magic and board games nowadays.
You also have Alphaspel in Hägerstensåsen, about 10-15 minutes from the central town with the metro. Of the three Alphaspel has the biggest wargaming inventory. alphaspel.se

Oh, and there's a GW in the central town, but you've seen one of those already I assume...

I would not waste my time on shops. You will only be disappointed. Go to the Army Museum instead. It has some great material and dioramas of especially 30YW and GNW
