When making a morale test do you have to take a negative modifier for each suppression maker the unit has?

no !
You roll morale on the units score.
Examples :
Raw 8 ( morale modifier - 1 ) so you have to roll with 2d6 a 9. A leader would modify the roll of 9 back to 8.
Trained 8 ( no morale modifier ) a leader would modify this roll to 7
Veteran 7 ( morale modifier + 1 ) so you just need a 6 a leader would increase your morale to 5
Elite 6 ( morale modifier + 1 )

Raw units are automatically pinned due to suppressive fire.

Suppression marker reduce the combat ability for ranged and close combat of your unit.
Example: Your trained unit has 5 suppression markers. 5 figures of your unit of 8 soldiers must modify the shooting and close combat by - 1. So they have a base chance to hit of 8.

For more questions please ask.
